It will not affect your application negatively. You don't really have another other option besides applying later in the cycle, which is a bad decision. I am scribing for my gap year right now and applied as soon as AMCAS opened. On all but one of my secondaries (NYMC) they gave the opportunity to discuss what you were planning on doing during your gap year. You can update them throughout the season if they are open to recieving them, and it may also be discussed during your interviews. You can PM if you have other gap year questions.
